So basically it's at least somewhat clear the programmers wanted to distinguish the gangs- however the translation issues compound the confusion. How are they referred to in-game for the Japanese version of DD2?

on both the nes and pc-engine version, the enemy gang is called the Gen-Satsu-Ken. Even the nes manual (I dont know about the pc engine manual) it talks about the previous battle "as the battle with the black warriors"

Yet in he initial cutscene before stage one they are called the Shadow Warriors. Still lots of confusion I guess.

not in the japanese version.
the confusion is only in the overseas version. in the japanese famicom versions, it's all the time The Black Warriors and the Gen-Satsu-Ken

To me it seems like you either have to take one version or the other for the history or the Black Warriors. If anything, it may be best to go by the Japanese version.

Possibly, but you should also account for the fact that the japanese and american DD games many times have substantively different story lines. The DD3 dialogue is very different, and the DD1 post-nuclear war plot is a japanese-version exclusive...
